i don't know if you'll see this or not, or if i'm too late but- you can still color him in, just fix the gaps in the lineart with the color you're using to fill the specific area with the yellow high lighter. it only works if the color is darker than the equipped color, like the black lineart- so it won't go over it. unless everything's on different layers?
